Check that C14 and C28 aren’t leaky.

You should probably install D4 as well, for reliable control.

Did you check the polarity of C2, - to emitter Q1, + to R4 C3 junction.

Checked Q1, Q2, Q3 and C2, all of them okay

That may have been removed for the power supply mod

Yep, that's how I narrowed down the noise to a couple of areas.

I re-installed the other chips, I still get no effect at all and the sound is the same in bypass or when engaged.

So at what point does the level drop in bypass? What are you using as a test signal?
