Im doing a dual layer layout and i need to do some pads to apear only on bottom.
how do i get it without having them to apear on top layer?

What kind of pads?  Most of the SMT pad devices can be placed on any layer (use "mirror" to change from top to bottom).

i thought about smd pads but i need them to solder a transformer straight to pcb.but i really want to rest the core on pcb if i do that it touches the pads.

If it's a small input just use a plastic spacer like the ones Cinemag sometimes sends out when you buy their input transformers.  If you really must do custom PCB pads, ask the fab how they want you to do it.
