My question is this: Is the quick moment a non-shorting switch will be open too much of a risk to run behind a power amp?

I'm looking at a few commercial devices, the Pro Co RMS-2A is one of them. I may also just build my own, we'll see.

No problem just mute the input before switching. I used to switch guitar cabs with a foot switch for years. (Hit volume pedal then foot switch) About a million gazillion times.

From a Marshall 4x12 to a 2 10 inch JBL cab for clean.

It's the output transformer that I'm worried about, not the tubes.

Muting the audio during switching is a reasonable idea, but I'm wondering about how safe this is if the source is not muted.
