I was talking to a local audio repair guy the other day, and he was saying to use little ferrite rings on the wires of handmade cables.

Now here's my question, one on each of the three wires?

Both ends?

and isn't there a good chance that if they're on each individual wire inside the connector that they could touch and cause a short?

nah, one ferrite donut with all the wires looped around it once, or get one of the snap on kinds that is two piece with a plastic cover that holds them together around your cable. Do this usually on the input end but either end should be fine. the wires should be insulated.

Only on handmade cables?

Ferrite is nonconductive.

It is also pretty pointless in an audio system, because at audio frequencies the inductance added by the ferrite is about zero impedance.

Sadly, we live in a world of 100MHz chips, radio towers, and cellphones, so sometimes ferrite does something.
