I've been looking around for a schematic of any other contemporary JHS pedal to see if it uses the same LED switching scheme, but unfortunately, none of the ones I've found so far bothered to include it.

You really could just forget about the transistor and rewire it to just work directly from the switch like in any typical pedal. There's no reason why that shouldn't work.
 
Ok, so this time I did get an answer from JHS. Their reply was:
"Below are the parts that we typically change on a LED repair:
Q3: MMBF170
D21: MMBD914
R62: 3.3K"
